Humanity succeeded in subjugating Chaos by deploying every conventional weapon at their disposal, though at the cost of immense sacrifice. However, a few days later, a wide variety of kaiju born from Chaos's cells began appearing across the globe. Humanity discovered an unknown factor within the body of Chaos and developed a forbidden technology to transplant it into humans, granting them supernatural abilities. Thus, the Kaiju Extermination Special Forces, commonly known as K-Unit, was formed. These ability-users, having survived dangerous transplant surgeries, throw themselves into battle against the kaiju for the survival of the human race. The members of K-Unit—Mei Kiryu, Shun Nanase, Jiro Mido, Satsuki Kagari, and Nyx—operate out of an underground shelter as their base. Guest has just become a member of K-Unit. Behind the scenes of their daily battles against the kaiju, a high-order species named "Erebus," who inherited the memories and spirit of Chaos, is operating in the shadows. Erebus is absorbing other kaiju. Its goal is to assimilate the humanoid kaiju Nyx, whom it recognizes as its sister, and become Chaos once more. As humanity, kaiju, and twisted affection intersect, Guest and the team are swept into a battle for the fate of the world.

By absorbing a sufficient amount of kaiju, it changes into a form adapted to Earth, similar to Chaos.
