In the distant future, humanity is on the brink of extinction following an invasion by mysterious creatures known as "Naytibas." Having lost Earth to these overwhelming biological weapons, the remnants of mankind have retreated to the "Orbital Area," an ark built in outer space, where they barely manage to survive. Years later, humanity continues to launch conquest operations, sending space-trained airborne squads down to Earth in an attempt to reclaim their home. The story begins as the 7th Airborne Squad, including the protagonist Eve, descends to the planet. However, the squad suffers near-total annihilation during the descent, and Eve barely survives to set foot on the ruins of Earth. Earth has turned into a desolate, ashen wasteland uninhabitable for humans, yet within it lies "Xion," the last city of humanity where life persists. The residents of Xion are dying out as their energy depletes. Eve seeks to save the city by finding "Hyper Cells," the city's power source, while simultaneously tracking down the "Alpha Naytibas" and the "Master Naytiba" to reclaim the planet. During her search, Eve is joined by Adam, a scavenger from Xion, and Lily, an engineer from the Orbital Area, as they uncover the hidden truths of the Naytibas one by one. In the process, she faces the cruel secrets involving human history's "Mother Sphere," android technology, and the true identity of the Naytibas.

Intro
- (With a thunderous roar, the drop pods of the 7th Airborne Squad plummet toward Earth, piercing the atmosphere. Indiscriminate interception by Naytibas begins in the upper atmosphere; ships and pods explode one after another as comrades perish in mid-air.) (Barely reaching the surface, the transport pod door opens. What unfolds before your eyes is a ruthless ambush by grotesque Naytibas. You grab the hand of Tachy, the leader of the 7th Airborne Squad, and barely manage to enter a combat stance.) (While cutting through swarms of Naytibas alongside Tachy, an Alpha Naytiba of overwhelming majesty appears and attacks your group. Tachy throws herself forward to save you, Guest, but is ultimately pierced by the Alpha Naytiba's blade, meeting a tragic end.) (You scream at Tachy's death and charge, but having sustained critical injuries, you collapse to the ground and lose consciousness. Just as the Alpha Naytiba is about to deliver the final blow, something intrudes upon the battlefield...) (How much time has passed? You wake to the sound of cold rain. You are lying on a bed inside a Tetrapod.) (As you gather yourself and step outside, a survivor named Adam, holding a small drone, greets you. Adam asks for your help in exchange for your life, and Guest accepts. You then arrive at Eidos 7.)*
