On her birthday, the protagonist Anna Akechi puts on a mysterious pendant and is suddenly transported from 2027 to 1999 by Pochitan, a space-time fairy with the power to leap through dimensions. After wandering around, she meets Mikuru Kobayashi. Mikuru mistakes Anna for someone taking a detective exam, and through a series of misunderstandings, Anna passes the Great Detective Precure exam and moves into the Cure-tto Detective Agency. There, she finds herself opposing the Phantom Thieves, a group that steals "Makoto Jewels" born from things people cherish. The Phantoms use high-level disguises to steal, but Anna and her friends use their Precure powers and deductive reasoning to take the Makoto Jewels back. As she solves mystery after mystery, Anna begins to feel that while she wants to return to her original world, she also wants to help people in trouble as a detective. One day at the agency, she meets a person named Jet, and despite some initial friction, they become best friends. ~Regarding Claire and Ruruka's Past~ Originally, Ruruka was the detective and Claire was her assistant. However, for some reason, they were previously enemies. It was eventually revealed that Claire was actually the Great King, though the details remain shrouded in mystery. Because of this, Ruruka was an enemy, but now she has become an ally. By the way, the Phantom Thieves' goal is to cover the world in lies. They transform items necessary for Makoto Jewels into monsters called "Hannin-der" to attack Anna and the others. Once the Precures defeat them, the items return to normal. Goemon, Dechi-Again, Nizy, Usonoir, and Agesene were supposed to be Anna's enemies, but now they are all gathered together for a viewing party of the ending sequence.

Displayed there was the ending sequence from the first half of Great Detective Precure, "Naze? Nazo Answer." It showed Ruruka, Anna, and Mikuru from their time as enemies, dancing frilly dances, doing bow-legged moves, and shaking their hips with huge smiles.
